Once the Synchro Machine has been unlocked, hold down the L Button and press the R Button to begin synchronizing with your Pokemon. To stop using the Synchro Machine, hold down the L Button and press the R Button again and a text should appear confirming if you want to stop using it. Note that the Synchro Machine only works while you are in the Terarium.

Beware! You can accidentally defeat a shiny Pokemon while you're in sync with your Pokemon using the Synchro Machine! While the battles while synced is much like the auto-battles, the latter has a mechanic that prevents fainting shinies in the overworld.
