The first ending choice during The Scaled Citadel is to choose which House should lead. The choice between which House determines part of the ending of Shattered Space, but there's no observable differences between the outcomes, except if you choose to say that none of them are fit to lead. The whole city of Dazra will be hostile to you. You also lose out on having a house in Dazra.
Picking any of the three houses will have the same outcome. You will not recieve anything special for choosing a particular House. You can choose whichever House your character deems worthy of leading.
Alternatively, if all the Quests have convinced you that none of them are fit to lead, you could even go with that as an option.

The Serpent's Crusade choice only occurs if you choose between one of the 3 Houses to lead. It does not occur if you tell them that none of them are fit to lead.
Similar to the choice you make for which House should lead, your choice here determines Shattered Space's ending in your playthrough. However, there are also no observable effects on the Settled Systems if you chose to start the Serpent's Crusade.
You can choose whichever choice is more attuned to the character you have built up.
