Don't Skip if You Want Their Gear

Starfield - Emissary Loot

The Hunter and The Emissary both pack powerful weapons that you can loot once they're defeated. The Hunter drops the Unmitigated Violence while The Emissary has the Eternity's Gate. You can get the weapon of the Starborn you didn't side with, even getting both if you chose neither.

Skip if You Want to Finish Quickly

Starfield - Persuading The Hunter

Since you're nearing the end of the game at this point, you can choose to persuade the final boss so you can get the final Artifact without a fight. You won't be able to bring their weapons in New Game Plus, so you should skip if you want to reach the new universe quickly.

This may also be the best option if you choose to side with neither, as you can avoid fighting two powerful bosses after a series of fights against other Starborn.
