Different ship equipment adds different unique features to your ship. They are rare ship parts that can be only found on specific shops in specific planets.

The two parts from the quest line do have some use outside the quest. One of them halves the damage you take from EM weapons, which are admittedly rare. And no, there is no other way to get the parts other than doing the quest.
