As Starship Engineering is a higher-tier Expert skill, it is unlocked by spending a total of 8 skill points in the Tech skill tree before it can be learned.
There are no backgrounds that start with the Starship Engineering skill.

The fastest method to complete the Starship Engineering Rank Up Challenge is to repeat the UC Vanguard Piloting Exam. This exam is part of the UC Vanguard Faction Quest, Supra Et Ultra, and involves you destroying various digital ships within a simulation.
Each time you do the simulation, you'll get three free repairs that count towards the rank challenge. You can leave the cockpit when you run out of repairs by holding the E key on PC, or the B key on Xbox. Leave the simulation and go back to reset the simulation and the free repairs.
This ship combat simulation is repeatable and thus the best method to complete the challenge, which skips the trouble of finding and using Ship Parts to repair your ship.
How to Complete the Vanguard Simulation
Ship Parts can be bought from vendors that sell general goods. Shops such as Jemison Mercantile in New Atlantis, or Shepherd's General Store in Akila City will usually sell Ship Parts along with other miscellaneous items. Ship Parts can be seen in the Aid section of vendors.
Although the Trade Authority sells general goods, they do not seem to carry Ship Parts in their inventory.
Traders in various Civilian Outposts also sell Ship Parts and other supplies.
Ship Parts can also be obtained from various combat situations you encounter while in space. After defeating them, many Ships will contain Ship Parts among their ship's debris.
Civilian ships can also reward you with Ship Parts after defending them from a pirate attack.
