Protect, as the name says, is the standard protection move in battles. It protects the user from almost any moves in a single turn, but repeated use is not recommended as it is more likely to fail if used in succession.
A couple of moves are able to go through Protect and still damage the user.
Max Moves and G-Max Moves will be partially blocked by Protect and protected Pokemon will take some damage from the move. Meanwhile, Feint, Phantom Force, and Shadow Force will fully ignore Protect and will do full damage to its target.
Damage from weather and status conditions will not be blocked by Protect and will still be applied before the turn ends.
Contact moves from Pokemon with Unseen Fist will ignore Protect and do full damage due to the Ability.
Since Protect is widely used and can be learned by various Pokemon, it is a common strategy to find a way to shut the move down and reduce a player's defensive or stall options.
Pokemon with Imprison will more than likely bring Protect in their movesets so that it can disable opposing Pokemon from using Protect.
This is the reason why Detect is more preferred than Protect if the Pokemon can learn it.
