The process of carefully selecting and catching an Eternaus with high IVs is very long and drawn out, so it is not entirely necessary. Mints and the rare items Bottle Cap/Gold Bottle Cap can be used to get the ideal IVs for your Eternatus.
Mints can change a Pokemon's nature, and Bottle Caps/Gold Bottle Caps can change a Pokemon's IVs, but only the actual values will change, and the stats shown on a Pokemon's summary screen will not reflect this. Therefore, as long as this does not bother you, there is no real reason to repeatedly try and catch an Eternatus with high IVs or a good nature.

Bottle Caps/Gold Bottle Caps can be used to max out a level 100 Pokemon's IVs. This item will be required each time you would like to do Hyper Training in the Battle Tower. Additionally, the item Modest Mint, which will adjust a Pokemon's stat growth to be the same as the Modest nature (Special Attack increased), can be obtained in the Battle Tower.

Eternatus's best nature is Modest, and its recommended stats are a Sp. Attack of 216 and Speed of 179. This will let you unleash Eternatus's full potential. Also, be sure and give it Sp. Atk and Spd EVs as well.
Note: This assumes getting the max IVs of 31.
How to EV Train Fast and Reset EVs
Eternatus will appear at level 60 in its default form. You will have a lot less difficulty defeating it if you first train your Pokemon to around level 60 to ensure they have the necessary firepower to take Eternatus down. You cannot catch Eternatus in its normal form, so be ready for a full on battle in the first round.
The battle will begin after the Champion Leon's failed attempt to catch Eternatus finishes. If you are going to be repeating this process several times, you will want to have text speed set to Fast to ensure quicker run throughs.

If you want to repeat the process most quickly, you will want to save right in front of Hop. Before saving, make absolutely sure to turn off auto-saving.

Another strategy, you win the first round by only having one or two pokemon in your crew, and lose the second round - intentionally. When you lose you wake up in a pokecenter, go back to the tower and save AS SOON as you leave the elevator, finish the fight with a full team and you can do this more quickly. Rinse and repeat the 2nd phase save until you have the stats you want.
