Lightcrystals can be mined from the blue and white mining outcrops in the Flooded Forest, regardless of rank. You can also get a ton of Machalite Ore here.
It's recommended to farm Lightcrystals when there's a Mining Outcrop Upsurge ongoing for Flooded Forest expeditions. You can also use your Palamute when you go on expeditions to farm certain items as you can use their Sniff 'em Out! ability to help you look for farming nodes!

This Mining Outcrop is near the hole that drops you down underground (Area 14). Be careful not to fall in!
One of the mining outcrops in area no. 5 in the farming route is quite tricky to spot, since it's high up. But you just have to use Wirebugs and wallrun up there. There's also a Relic Record in this hole!
There's also a couple of mining outcrops in the southeast/bottom right (at the pyramid), but it's not so good in terms of efficiency and can be ignored. However, if you don't mind taking the extra effort of going there, why not?
