You will be able to farm for Chalcedony Skull as soon as you get access to the High Rank map of the Lava Caverns. You'll also be able to find this item in Master Rank.
You can obtain this item from Monster Fossil gathering nodes around the map. If you're farming for this item, equip Geologist Lv. 2 and look for an Upsurge of Local Items to maximize the number of account items gathered.
You can use your Palamute when you go on expeditions to farm certain items as you can use their Sniff 'em Out! ability to help you look for farming nodes!
1 | This node is near the exit of the base camp. Monster Fossils appear as green bones on the ground. |

2 | Make your way to the second node which should be right beside a wall. |
3 | The next one should be near Sub-camp 2. Since it's relatively close, you don't have to fast travel here. |
4 | Move down from the cliff for the next node. Avoid dropping down to ground level or you'll have to climb up again. |
5 | Use Wirebugs to cross to the other cliff then climb up for the next node. |
6 | From the mining node, slide down the narrow path then use a Wirebug to cross the gap. You should find the next node nearby. |
7 | Climb up the elevations and look for a Honey gathering point. The Monster Fossil should be close. |
8 | This gathering point is a little tricky to reach. You'll have to use your Wirebugs to cross the gap while aiming for a ledge above. |
9 | Drop down from the ledge and make your way to the next node. |
10 | The last Monster Fossil should be easily found on the water with a mining node nearby. |
