The easiest spot to farm Great Whetfish is the Fishing Spot near the starting camp in Lava Caverns both in Low Rank and High Rank! This area is safe from any monsters so you can fish all you want!

I found one in the waters near the base camp of the Sandy Plains. There were normal whetfish and a smaller version which was the great whetfish.
