The first key is inside the locked chest on the deck of the shipwreck, heavily guarded by Treasure Hoarders. Simply eliminate them all to unlock the chest and retrieve the key.
Look to the very tip of the ship up above to spot a bird's nest. Make your way up there and grab the second key.
The last key is amongst some fragile crates by the other half of the shipwreck to the south. Make your way to the crates and investigate the sparkling spot for the third and final key.
All 3 Keys open the iron-bared vault under the shipwreck containing a Hydroculus and one of the 6 Foggy Forest Branches!
