To avoid taking damage from Balethunder, summon an Electrogranum from Thunder Sakura Boughs! As long as you're with an Electrogranum, you won't lose HP. Keep track of the time though, because Electrograna disappear after a while!

Balethunder is present in some areas during the Sacred Sakura Cleansing Ritual World Quest in Narukami Island. You will often need to solve the Torii puzzles while Balethunder is active, so be sure to get Electrogranas from time to time.

The Mikage Furnace in Tatarasuna, Kannazuka has affected the surrounding area with Balethunder. To get rid of the Balethunder in this area, you will need to complete the Tatara Tales World Quest chain.
The Balethunder in Musoujin Gorge in Yashiori Island is said to be the result of the Electro Archon slashing the almighty Orobashi with the Musou no Hitotachi.

Balethunder covers majority of the area in Seirai Island. Because of this, it is recommended to finish the Seirai Stormchasers World Quest first before exploring. After completing each quests, the Balethunder will slowly recede.
