Nihilego's More Poison allows you to deal more Poison damage during Pokemon Checkup. This Ability synergizes with Toxicroak's Toxic, which already deals extra damage to the defending Pokemon during Pokemon checkup.
Clodsire ex can deal boosted damage to your opponent's Active Pokemon if it is Poisoned. This Attack works great in this deck because of all the ways that the deck can inflict Poison.
This deck runs Poison Barb, which enables the deck's Poison-centric strategies.

Naganadel and Poison Barb can reliably poison opposing Pokemon, and enable Clodsire ex to get KOs with Venoshock's boosted damage to Poisoned Pokemon.

Clodsire ex is best played when it is going second, as Paldean Wooper can immediately inflict Poison on its first turn using Poison Jab. Opponents are forced to switch their Pokemon, heal up, or risk losing their Pokemon the following turn to a powerful Venoshock from Clodsire ex.
Grafaiai can help this gameplan by inflicting Poison whenever possible, making Clodsire ex's Venoshock even more consistent.
Red can increase Clodsire ex's damage output, while Iono can help you catch up when youre behind on points.

Paldean Wooper can reliably set up a KO for the next turn using Poison Jab. Benching and evolving Paldean Wooper is integral to this deck's success.

Grafaiai is able to inflict Poison using Poison Coating, similar to Hypno inflicting Sleep. This can help Clodsire ex achieve important KOs whenever it gets to attack.

Fighting-types that are able to impose their offense will be able to outpace a Clodsire ex deck, especially if they're unable to get their Clodsire ex online in time.
Fast and efficient Fighting-types that can attack for few Energy are sure to get an upper hand in these matchups.

Removing status with various means can help you in this matchup. These include evolving your Pokemon, using Lum Berry to remove Poison, or Pokemon Center Lady to heal your Pokemon up.
Arceus ex is also noteworthy because of Fabled Luster which gives it immunity from status conditions, limiting Clodsire ex's damage potential.

This deck can use the Poison Barb tool now. I'd take out the Shroodle line, the X-speed, and the capes to make room for the Venipede line (2/1/2) and 2 Rare Candies.

For the Clodsire ex/Nihilego deck I believe there's an error in the deck list... in the description you mention that Nihilego's ability synchronizes well with Toxicroak's Toxic. But the deck list has the Spacetime Snackdown Toxicroak, which doesn't have Toxic... Shouldn't it be the Trumphant Light Toxicroak instead?
