Gold Bottle Caps are used to maximize all six of a Pokemon's IVs through Hyper Training. A Pokemon needs to be at Level 100 in order to gain access to Hyper Training.

How to Increase IVs
You have a chance to obtain Gold Bottle Cap from the Digging Duo located near the nursery in the Wild Area. Note that you can only get this item from the left brother, the one with less stamina but can get more rare items.
How to Get Rare Items From the Digging Duo
However, you have to pay 500 Watts for them to start digging up random items for you, with the chance of receiving Gold Bottle Cap.
