Rogue Mega Beedrill is a Bug and Poison-type Pokemon. This means it is weak to Fire, Flying, Psychic, and Rock-type attacks, but Bug, Fairy, Fighting, Grass, and Poison-type attacks are not effective against it.
Any Fire, Rock, or Flying-type Pokemon are the most recommended, as Beedrill's Bug-type attacks are super effective against Psychic types.

Charizard is the best counter for Rogue Mega Beedrill, as Bug-type moves are not effective against a Fire and Flying-type. However, Poison-type attacks are normal against Charizard, but can cause the Poisoned status problem.
Charizard Location, Evolution, and Stats

Charizardite X and Charizardite Y can be bought from the Stone Emporium for 100,000 P each. The Stone Emporium is located to the north of Wild Zone 1, below the Pokemon Center.
Charizardite X can be used to evolve Charizard to Mega Charizard X, while Y will evolve to Mega Charizard Y.

With Charizard in the air while attacking Beedrill, you can start with powerful attacks from the get-go. You can start using Fire Blast immediately to start its cooldown.
Then, use Air Slash and Flamethrower simultaneously during Fire Blast's downtime. You can also use Slash if all other moves are on cooldown.
Aerodactyl

Aerodactyl would be the most optimal counter Pokemon against Rogue Mega Beedrill. Defensively, Rock types are resistant against Poison-type attacks, and Flying types are resistant to Poison-type attacks.
Offensively, Rock and Flying-type attacks are super effective against Bug types. This allows Aerodactyl to go all out against Rogue Mega Beedrill without paying much attention to getting hit by its attacks.
Aerodactyl Location, Evolution, and Stats

To obtain an Aerodactyl, you need to buy the Old Amber at the Stone Emporium, along Vernal Avenue, for 30,000 P.
Then, revive it at the Pokemon Research Lab, on Laboratory 2F, after completing Side Mission 27, Restored from a Fossil. Note that you cannot revive Aerodactyl without completing the Side Mission first.

The Aerodactylite can be bought at Quasartico Inc. for 240 Mega Shards. This can be used to Mega Evolve your very own Aerodactyl.

Aerodactyl has a high base Speed and Atk, which makes it fast and uses powerful Physical attacks. Meanwhile, Beedrill also has a high base Speed, but has low base Defense. So, these are the factors we can use to our advantage.
Use Supersonic first to confuse Beedrill and slow it down. Then, use Rock Slide as it has a higher cooldown than the other moves. Follow it up with either Wing Attack or Rock Blast, as these two moves have similar cooldowns.

Camerupt is a good counter option against Rogue Mega Beedrill due to its natural Fire-type moves and learnable Rock-type moves. It also uses Ground-type moves that cause normal, but high damage against a Bug and Poison-type Pokemon.
Other Pokemon you can use against Rogue Mega Beedrill would be Emboar, if you choose Tepig as your starter, or Litleo and Pyroar, if you manage to catch one in Wild Zone 3.
How to Get Mega Camerupt and Cameruptite

The main damage dealer for Camerupt would be Rock Slide and Lava Plume, so use your Focus Energy first to boost the critical hit, then you can either start with either of the two.
If either of your Fire and Rock-type moves is on cooldown, you can use your Ground-type moves like Earthquake during the downtime.

The Rogue Mega Beedrill will summon a group of Kakunas at the beginning of the battle. The Kakunas will continue to spawn randomly once Beedrill's HP reaches a certain point.
Once the Mega Rogue Beedrill gets enraged, it will start to summon normal Beedrills along with the Kakunas. The Kakunas and Beedrills are also Bug types, so using a Fire, Rock, and Flying-type Pokemon would be the best to use.
Kakuna Location, Evolution, and Stats
At a certain point in the battle, Rogue Mega Beedrill will fly up in the middle, charge up while glowing, and launch a barrage of large Pin Missiles that will be auto-targeted to you.
During this time, you can retreat your Pokemon as it can hit them with significant damage. Then, you can solely focus on dodging the missiles just before they close in.

Lunge |
Beedrill's attacks are very fast, so fast that you have very little time to dodge them. What you can do is to monitor each move first and time your dodge accordingly.
Its Lunge attack is Beedrill's deadliest attack. It will instantly teleport close to its target and will perform the attack. For the Poison Jab, it will approach the target at a decent speed, then perform the attack.

You can always pause the game and use Antidote from your Satchel to remove the Poisoned status problem of you Pokemon.

The Rogue Beedrill Mega Battle is located at the Vert District, east of Cafe Classe, on top of a building. It unlocks during Main Mission 16, A Rogue Mega Beedrill.
You can fast travel at Cafe Classe or Vernal Pokemon Center and take the elevator on the same side of Cafe Classe to get to the top of the building.
Once you get to the rooftop of Cafe Classe, make your way to the northwest side of the rooftop, just before you reach the Wild Area 2. Then, use Roto-Glide to go the building on the east side.
Afterward, follow the path on the rooftops towards southeast until you reach a scaffolding pit. Use Roto-Glide to get on one of the scaffoldings and continue towards the path to Rogue Mega Beedrill.

You will get the Beedrillite Mega Stone after defeating the Rogue Mega Beedrill! The Beedrillite allows you to Mega Evolve your own Beedrill in your team.
