The three original Kalos Starter Pokemon—Chespin, Fennekin, and Froakie—can all be obtained early in the game through side missions. These Pokemon can also be caught in the wild, but they won't be available in that way until much later in the game.

You can choose to get either Bulbasaur, Charmander, or Squirtle in Side Mission 22: A Call from Mable.

Galarian Slowpoke, Galarian Stunfisk, and Alolan Raichu can all be obtained in the game through side missions. These Pokemon cannot be obtained in the game through any other means without using Pokemon HOME.
The evolution items required to evolve Galarian Slowpoke can also be obtained through a side mission, Side Mission 075: Some Unusual Pokemon. However, since you only get one Galarian Slowpoke, you will have to choose whether you want to evolve it into Galarian Slowbro using the Galarica Cuff or Galarian Slowking with the Galarica Wreath.
Take note that most of these side missions only become available late in the main story.

You can get a free Fossil Pokemon during Side Mission 27: Restored from a Fossil. This quest requires you to choose between restoring a Jaw Fossil for Tyrunt or a Sail Fossil for Amaura.
Completing this quest allows you to unlock the feature to restore any fossil you bring to the lab.

One side mission allows you to encounter a fixed Shiny Pokemon. Catching the Shiny Mareep isn't required to complete the mission, but it is free for you to catch afterwards. However, defeating and failing to catch it will cause it to disappear.

Several side missions have TMs as one of their rewards. TMs are moves that you can teach to your Pokemon. Since there is only one of each TM in the game, you will not be able to obtain these items elsewhere.
