Complete Main Mission 41: The One That Takes

Pokemon Legends Z-A - Yveltal Encounter
You can obtain an Yveltal by completing the Main Mission, The One That Takes. This will become available after you complete the game and play through Infinite Z-A Royale once.

Yveltal can be found at a roof at Rouge District 2 as the quest progresses.

You Can Retry Until You Catch It

If you fail to capture it, the mission will not progress so you can retry as many times as you like until you catch it. If you want to postpone the capture, just leave and return to the rooftop when you're ready.

Yveltal will have three perfect IVs that will be permanent the moment you capture it. Since you cannot turn off Autosave, you either have to use a Backup Save, or use three Bottle Caps to max out your IVs.
