Mewtwo will have three perfect IVs that will be permanent the moment you capture it. Since you cannot turn off Autosave, you either have to use a Backup Save, or use three Bottle Caps to max out your IVs.

Since Mewtwo can work as either a Physical or Special Attacker, its Best Nature is either Adamant or Modest, depending on how you plan to build its EVs and Moves.

Give Mewtwo Adamant if you want to use it as a Physical Attacker, and Modest if you want to build it as a Special Attacker instead.
