You can get Hoopa during the The Djinn Unbound Side Mission, which you can get from Urbain or Taunie at Hotel Z. Do note that this is only available after you have beaten Rayquaza in the Main Mission The Greatest Gift.
You will also get the Prison Bottle item at this point, which lets you change Hoopa's form.
The Djinn Unbound Walkthrough (Side Mission 196)

After accepting the Side Mission, prepare a donut as you will enter a portal to get Hoopa. It will only be one battle, so a 2,000 calorie donut should suffice.
Next, head to the portal in Bleu Sector 6. It is found in a hidden area which you can access by walking along the rooftops.

After entering the portal, approach Hoopa in its Unbound Form. Use Ghost or Dark-type Pokemon to deal super-effective damage.
After defeating Hoopa, talk to it to obtain it. This will also end the mission.
You can change Hoopa's form with the Prison Bottle item, which you will also get from Side Mission 196.
This item will allow you to change Hoopa's form from Confined to Unbound and vice versa.
