Desert Rune has a chance to drop randomly while defeating enemies you encounter. These items can drop at any point in the game.

Desert Rune can also be obtained by visiting the Currency Exchange NPC in every Act. Currency Exchange becomes available in Cruel Difficulty which is unlocked after completing Act 3 on Normal difficulty.
