Nodes in the Atlas skill tree that affect waystones are a must, since you need waystones to access different maps in the Atlas. There's a node in the main Atlas skill tree that increases the quantity of waystones found in the maps you play, giving you a better chance of obtaining them to avoid out.
These nodes are important to get since waystones can be quite expensive, especially the ones with higher tiers.
One of the nodes in the tree increases the quantity of mobs, both normal and rare, that spawn on your maps to help you farm items and waystones more efficiently. However, make sure you're fully prepared to face the increased number of enemies to avoid dying and consuming a waystone in the process.
If you don't have enough skill points for the Atlas passives yet, you can respec them based on the what you need. For example, you can choose to increase the number of monsters to level up quickly, then respec and allocate the points to increase the chance of rare items dropping to improve your gear.
Doryani can be found in the Ziggurat Refuge, the main hub of the Atlas, where you can respec your Atlas skill points ands buy waystones of different tiers.

The Cataclysm's Wake quest requires you to complete maps of different tiers, each rewarding you with two skill points to allocate to the Atlas passive tree.
Each completion of this quest increases the tier requirement of maps you need to clear, essentially making them more challenging.
Unlocking passives in the Atlas skill tree modifies how the maps work in the Atlas of Worlds. Some passives affect maps of a certain biome, increasing the rewards dropped from those biomes.
