You can find all three missing Crystalline Cores at the inner islands of Broken Isle and Twinning Isle in Golden Apple Archipelago. Correctly rotate the Fatui mechanisms in the locations to unlock the core from its shackles.

The first core can be found nearby the Fatui Machine encampment. You can take the boat from Broken Isle or Twinning Isle to get here!
To obtain the first missing crystalline core, rotate the mechanism in the following order:
With the dot-dot-dash pattern, rotate the second mechanism in the following order:
Go to the central island of the Archipelago for the next core. There's a Teleport Waypoint here, so it should give you an easy access to the island!

With the dash-dash-dot pattern, rotate the third mechanism in the following order:
The third core is found on the eastern islands of the Archiepelago, beneath Twinning Isle and above Pudding Isle. You can use the boat from Pudding Isle to get here fast.
To obtain the third core, rotate the mechanism in the following order:
With the dash-dash-dot pattern, rotate the second mechanism in the following order:
Once you obtain the Manuscript from Persikov, you will have to rotate mechanisms on the locations of the Crystalline Cores based on the hints written on the manuscript.
To solve Crystalline Core puzzles, remember the following:
No worries if you made a mistake! As long as you follow the order of rotations given to you, it will register no matter how many times you've rotated it. Note that the only visual cues signifying you're correct is if the core has been unlocked, so take note!
After obtaining each cores, return to the Fatui Machine and offer all items in Golden Apple Archiepelago.
