You can obtain Stygian Stones by defeating Initiate Lair Bosses and opening their reward chests (hoards). You can then use these stones to trade them for Greater Lair Boss materials from the Alchemist.
How to Use Stygian Stones
Convert Into Lair Boss Keys from the Alchemist
Head to the Alchemist and use the Stygian Stone to transmute it into a Lair Boss Key of your choice. You can transmute Stygian Stones into different lair boss materials.
