Upgrading the Duel Pass is a great way to spend gems. It's cheap due to how much gems the game gives you for free, and you earn exactly enough gems to buy the next one once the current Duel Pass expires.
Rewards for the Gold Duel Pass include CPs ranging from Normal to UR. These CPs are used to Craft cards for your decks, which makes the upgrade worth it!

Yu-Gi-Oh! Master Duel offers three special bundles straight off the tutorial. These are 10-pack bundles that guarantees one pull of the card its the bundle is named after. These are great cards to have at the very start of the game because they can be drafted in almost every deck there is. We definitely recommend getting these bundles asap. Take note that you can only buy each of these bundles once per account.

Secret Packs are where the bulk of your gems should go. These are card packs that contain a more focused pool of cards that fit a specific archetype, theme, or strategy.
Best Normal and Secret Packs to Buy
Secret Packs are unlocked by acquiring a SR or UR card within that pack. Since a pack contains 4 cards that are totally random, there's a possibility that you can luck out and unlock secret packs by simply pulling any pack.
However, a more efficient way to do it would be to craft one SR or UR card within the set instead. To do this, simply draft the deck you want to use in the game then craft one SR or UR card from the list.
You can check the secret packs you need by clicking on the How to Obtain button on the left side of your screen when a card is clicked.
How to Unlock Secret Packs
Gems can be obtained for free by playing the game. These are earned by completing Solo Mode Gates, Missions, and Ranked Play!
How to Farm Gems
As with all Card Games, one can always use real-world currency to buy a wide range of Gem Packs as well. Take note that as of the game's release, Gem Packs 1,500 and 3,500 are on sale until March 30, 2022.
