Part of Sebastian Sallow's Questline

In the Shadow of Discovery Unlock Conditions
1 In the Shadow of the Undercroft (Main Quest)
2 In the Shadow of the Estate (Main Quest)
3 In the Shadow of the Bloodline
4 In the Shadow of the Study
5 Charles Rookwood's Trial (Main Quest)

In the Shadow of the Discovery is unlocked as part of Sebastian Sallow's Relationship questline. In order to unlock it you'll first need to have completed all of the previous quests as listed above.

Additionally, although not part of the Sebastian questline, you'll also need to complete the main quest Charles Rookwood's Trial first, then Wait (Skip Time), in order for the quest to unlock.

Objectives

In the Shadow of Discovery Step 1
Speak with Sebastian in the Undercroft.
The entrance to the Undercroft is found beneath the Defence Against the Dark Arts Classroom Floo Flame fast travel point.

In the Shadow of Discovery Step 2
Talk to Ominis after he finishes with Sebastian.
After Sebastian leaves, speak to Ominis.

How to Complete the Quest

After talking to Ominis, the quest will oddly just end without a Quest Completed screen. Don't worry, you completed the quest and the storyline will continue in In the Shadow of Time.
