In the Shadow of the Discovery is unlocked as part of Sebastian Sallow's Relationship questline. In order to unlock it you'll first need to have completed all of the previous quests as listed above.
Additionally, although not part of the Sebastian questline, you'll also need to complete the main quest Charles Rookwood's Trial first, then Wait (Skip Time), in order for the quest to unlock.

| 1 | The entrance to the Undercroft is found beneath the Defence Against the Dark Arts Classroom Floo Flame fast travel point. |
| 2 |  After Sebastian leaves, speak to Ominis. |
After talking to Ominis, the quest will oddly just end without a Quest Completed screen. Don't worry, you completed the quest and the storyline will continue in In the Shadow of Time.
