Using Ultrahand, lift the wooden box up then release it for it to break when it hits the ground. This is the best way to destroy a wooden box, since this method doesn't affect weapon durability. You unlock Ultrahand early on while completing the Ukouh Shrine.

Wooden boxes can be broken with stone weapons, such as the Stone Axe. This is the default way of breaking wooden boxes, since you can get these at the start of the game. However, take into account destroying a wooden box with a weapon reduces your weapon's durability.

During a Blood Moon, dropped weapons respawn. This also applies to the contents of wooden boxes. The wooden box and the contents within are respawned during a Blood Moon, which occurs once in 7 days in-game.
