This guide will show you how to activate the water wheels and defeat Muktorok to clear the Water Temple in The Legend of Zelda: Tears of the Kingdom (TotK). This walkthrough also contains chest locations, puzzle solutions, and more!

You can clean the surface and remove the Sludge by infusing your weapons with items that have water properties. The most common and easiest ones you can obtain are the Chuchu Jelly, Hydrant, Splash Fruit, and Opal.
You can also use Sidon's ability to wipe them off if you want!
How to Use Vow of Sidon, Sage of Water
The only way to reach the Water Temple is to get the Zora Armor in the Restoring the Zora Armor quest, which happens during the Sidon of the Zora Main Quest. Like the previous game this armor piece allows Link to swim up waterfalls and in this case, the floating islands above the Lanayru Great Springs region

While the Water Temple consists of only two floors, they are separated by multiple islands. Use Sidon's ability to turn on each Water Wheel to clean the sludge off the waterway.
Once you land at the Water Temple, interact with the Zonai terminal in the northern part of the island. This will activate a teleport waypoint which allows you to return to that same spot which can be handy if you lose your way. Keep in mind that the Water Wheels can be activated in any order.

Go to the right side and attach the squarish platform with a fan to the adjustable wall. Pull the wall up and make sure that the hover block is activated so the wall won't go down. It will stop the water from flowing and make the ball go to its slot.
Press A near Sidon, then use Sidon's ability to infuse your melee attack with a ranged water slash. Attack the wheel while Sidon's ability is active to activate the first water wheel.
Jump down to the hole on the side of the island to get to B1. Inside the cave you will see a ball surrounded by spikes from a distance. Use the Platforms that can float to get to the ball.
Once you get the ball to the other side, don't remove the ball from the platform that is attached. Place it in its slot while the platform is connected and active to ensure the ball won't fall down.
Head to the eastern island to get to the third water wheel. There will be several enemies waiting on you in the area. Defeat all of them so you won't be disturbed while trying to activate the water wheel.
You can drain the water by wiping the Sludge from the spinning stone above a pillar and shooting the glowing stone mechanism inside. Elevate using the platforms with a fan, or redirect a Bubble upwards and ride it to float up in the air.
Head to the island north of the east island to get to the last water wheel which players will find near a waterfall. Attach any heavy object to the water wheel to make it spin and release lightning.
You will notice that the lightning won't flow to the other wall as it is disconnected. Grab a bubble nearby and use it as a conductor by placing it in between the walls.

Go to the room where the 1F East Water Wheel activation wheel is located. It can be found on the B1 Floor. Once inside, create a platform going up and reach the chest placed above a floating platform. You can grab that platform as well by using Ultrahand if you want!
You will get a Large Zonaite for opening the chest.
The chest is located beneath the water, inside of a small cave. Drain the water to get the chest.
You will be able to do this on the 1F North Water Wheel, as you try to activate it.
Once the water is drained, go to the left facing the water wheel mechanism for the Water Wheel and loot the chest in the corner. The chest contains one Opal.
There is a small area you can land on as you go back to the terminal after activating the 1F North Water Wheel. Stay there and look for the chest
The chest is covered with sludge. Remove the sludge with water to gain access to the chest, which contains Arrows x5.

Attack the muddy swimming Mucktorok with a water-based attack, like the water slash you get from Sidon's shield, to stun it for a few seconds. Arrows fused with Splash Fruit or water weapons fused with an Opal also work well.
Then, quickly get in as many hits as you can. Keep on hitting the stunned Mucktorok with water until it sheds its slime.
In Mucktorok's Phase 2, it will spread more mud in the area, allowing the boss to move much quicker and slow Link down. Attack the Mucktorok while it is swimming then clear up the mud around it.
Finally, attack the Mucktorok as much as you can until its health is depleted.
