The main protagonist of Shin Megami Tensei V is a male, and there are a few direct pieces of supporting evidence for this. Namely, we can see that he wears a male school uniform and is referred to directly by other characters as a young man.
After transforming into the Nahobino, the main protagonist's design changes quite drastically, with long flowing blue hair. This design makes the main character appear more feminine, however even after transforming, he is referred to as a young man.
That being said, the Nahobino is not considered human, so the matter of gender may be left up to the player's interpretation to a degree.
