You can obtain the regular yellow Chocobo as part of a main story objective in Chapter 2. The chapter will introduce you to the Hustle de Chocobo minigame where you are required to catch a chocobo to bring it to Billy's ranch.

To obtain the Junon Chocobo, you need to progress through the Stuck in a Rut side quest. Head to the bay south of the Remnawave Tower and talk to Gabe to start the side quest.
Note that you do not need to complete the side quest to get the Chocobo, you can simply complete the quest objective where you will capture it to unlock it.

To get the Corel Chocobo, you need to find the Rent-a-Bird Stables in Costa del Sol. You can use it to rent a Chocobo to explore the Corel region.

The Gongaga Chocobo is a Jungle Chocobo variant that can be obtained in Chapter 9. This Chocobo type can slide off of large tree branches and jump off of giant mushrooms.

You can obtain the Sky Chocobo in the Cosmo Canyon region when you progress through the Bonds of Trust side quest during Chapter 10.
Much like the Junon Chocobo, you do not need to complete the side quest to obtain the Cosmo Canyon Chocobo. You can simply complete the quest objective where you will capture it to unlock it.
How to Get the Cosmo Canyon Chocobo

The Ocean Chocobo can be obtained in Nibel by simply revealing the Chocobo Intel on the map via Activation Tower 1, which is near the Airstrip.

Always a faster alternative for traversing on foot, Chocobos boast great speed and endurance due to their large build and powerful legs. It's also because of this that Chocobos are used for racing.

Unlike any other Chocobo, these ones have more formidable talons that help them climb up steep slopes and even scale cliffs. Mountain Chocobos have dark gray feathers and distinctive orange talons, and can be found around rocky and mountanous areas.
If you see a cliff face with special markings, be on the lookout for Mountain Chocobos. In order to scale these cliff, you're going to need their help! You could start mounting a Mountain Chocobo after you've started the Stuck in a Rut Quest and captured Belle.

Among many other obstacles that will stand in your way during your travels are deep gorges and ravines. To cross these, you need the help of Sky Chocobos that can fly off of gliding points and use their wings to soar through great distances!
Sky Chocobos possess a prominent sky blue coloration, making them easy to distinguish from other Chocobos in the wild.

Ocean Chocobos are useful around any body of water, as they can fly high into the air above water using their Chocojet ability. They can also hover slightly above ground, which is useful for when you need to descend from cliffs which are too high for Cloud to drop down from on his own.
Ocean Chocobos are also blue in color, albeit appear to be a bit more cerulean.

Some players may encounter giant mushrooms or large branches when traversing forests. Forest Chocobos can take advantage of these obstacles as they can jump off of giant mushrooms and slide off of large tree branches.
As one would expect, Forest Chocobos are green in color and can generally be found in heavily-wooded areas.
The Mecha-Chocobo is a racing Chocobo with speed stats greater than all other Chocobos. It also boasts the best stats among all Chocobos, making it a great choice when playing Chocobo Races. You can unlock this one by completing the Can't Stop, Won't Stop side quest.
When a question mark icon appears above your Chocobo, it means that a nearby treasure is located somewhere in your current area.
Hold the D-Pad Up Button so your Chocobo could sniff the air, then press the R3 Button to face towards the scent of the treasure.
After you've reached the end of the scent trail, press the D-Pad Down Button to excavate the treasure and claim it as your own.
Chocobo ranches also have Chocoboutiques that you can visit wherein you can customize your Chocobo. These customizations can range from changing its color, to styling it with accessories, to equipping gear on it to increase its performance in races!

When you are in need of a Chocobo ride, simply press R1 to call a chocobo near you. Do note that the type of Chocobo that will come to you will depend on what region you are currently on. If you are at the Junon Region, a Mountain Chocobo will heed your call.
