Amethyst Components are primarily used to craft Level 20–28 gear at the Gear Assembly during the early game. While they become largely obsolete as you progress further, but there are still other ways to use excess Amethyst Components to make the most of them.

Once you unlock the Depot Node by reaching Originium Science Park and completing the required quest, you can use your surplus of Amethyst Components to complete Delivery Jobs. This is the best way to use excess Amethyst Components once they’re no longer needed, as deliveries reward you with a large amount of Stock Bills.
