During the An Untimely End main quest, you will confront your assassin, Ygwulf. You can choose whether to kill him or spare his life.
Gameplay wise, the choice only immediately affects whether or not this part of the quest ends in a boss battle or not. However, this choice impacts the story of Avowed as well as the ending you receive.

Killing Ygwulf is the only choice that has an effect on gameplay, as you get more XP from the subsequent boss battle and you can loot the Blackwing Armor from his corpse. Letting Ygwulf go or giving him to the authorities locks you out from ever receiving that armor. Though, the armor really is more geared towards a stealth build, so it's not a major loss if you're not prioritizing stealth.
Having Ygwulf confess to the Steel Garote or letting him and his rebels go will skip the boss fight at the end of this dungeon. It's the easy way out, so you can choose either of these options if you're feeling exhausted at the end of this dungeon and don't want to deal with a boss fight, or if you feel sympathetic towards the rebels’ cause.
The difference between these two choices occur off-screen, as you never encounter Ygwulf again in the story either way. If he's handed to the Steel Garote, Ygwulf is executed off screen and the rebels retaliate by killing Garryck, your ally from the 1st quest On Strange Shores. If Ygwulf and his rebels are let go, then you just plainly never encounter them again.

For those curious: Garryck's hanging is located at the Southern Embrace.
During the game's ending, there will be epilogue screens that show the outcome of certain decisions you made throughout the story, with the Ygwulf choice being one of them. The choice you make here impacts one of those epilogue screens.
However, the epilogue outcome of the choice you make here is also determined by what choice you make right before the final boss, between making the Living Lands an official colony of Aedyr, attempting a grefram, or fighting for a united Living Lands.

The choice you can make regarding Ygwulf that results in the best ending is to let Ygwulf go. Then for the last major choice towards the end of the story, you must choose to fight for a united Living Lands.
This gives the rebels of Paradis the opportunity to have peaceful, fulfilling lives. They no longer have to fight nor be hunted down.
