Join the Thieves Guild and Speak to a Doyen

The best way to pay off your bounty at half the cost with a clean slate is by speaking to one of the two Doyens of the Thieves Guild. You must first be a Thieves Guild member, then you can speak to either Armand Christophe in the Imperial City or S'Krivva in Bravil.
Not only is this method cheaper, but it also allows you to keep all your stolen items.
Pay Your Bounty to the Guard Arresting You
You can pay your bounty directly to the guard who attempts to arrest you. However, this requires you to pay the full amount and surrender all stolen items in your inventory. You’ll be teleported outside the prison, and your stolen items will be placed in the Evidence Chest, which is securely guarded inside.
High Guard Disposition
If your Disposition with the guard arresting you is 90 or higher, and the bounty is less than 1000, the guard will let you go and clear your fines and bounty. You can use the persuasion minigame to increase their disposition or use a Charm Spell.

Serve Your Jail Sentence
The last option is to serve your jail sentence. If you decide to go to jail with the guard, you will be teleported inside a jail cell in the city. Once inside, you can attempt to escape by lockpicking the cell door. This won't clear your bounty, but it might give you a chance to reach a Thieves Guild Doyen and pay it off there.
You Lose Skill Points If You Serve Time
Your other option is to simply serve your time by sleeping on the cell bed, which completes your sentence in one go. However, this comes at a cost as some of your skills will decrease, with the amount depending on the length of your sentence.
Your sentence length is determined by the size of your bounty, with roughly one day in jail for every 10 Gold you had on your bounty.
