After you receive all the badges from the lighthouse in Withered Wasteland, during the Do the... Team Initiation Challenge request, the voice from inside will ask you for two party poppers.
The lighthouse will not say or give you anything upon submitting the items, so Professor Tangrowth will suggest firing off the party poppers instead.
Once the party poppers are fired off, the emergency protocol of the lighthouse seems to activate. Since the system seems to think it is under attack, it reveals itself as a rocket and blasts off into space.
Do the...Team Initiation Challenge Walkthrough

The voice from the lighthouse seems to be the Team R Grunt, whose journal entries are found throughout the game. Team R is likely the same as Team Rocket, from the original Kanto and Johto games.
According to Team R Grunt's journal #3, they seem to be tasked with gathering resources and furniture for their organization. The lighthouse is likely their way of asking other people to do their work for them.
In Team R Grunt's journal #8, it is revealed that the Team R is a criminal organization. The grunt's social media account was suspended, and the entire organization were then apprehended by the International Police. They were likely arrested before they were able to record their final message for the lighthouse.

Several human records, including the one you get after completing the game, say that the humans evacuated to space. They also stored their Pokemon into the PC box system in order to keep them safe.

During the credits, the rocket finds itself near a space pod with a Ditto plush inside. Someone in a space suit comes out to receive the contents inside the rocket.
This person is likely Ditto's trainer, meaning that they may still be alive and well.

You will see diary entries in the overworld that are named Hacker's Confessions. It reveals details about what happened to both the world and humans.
The final entry is found in the eastern floating island of Sparkling Skylands. It reveals that the hacker made it so that if the humans do not return after a long time, then they will be released from the PC system. Pokemon will then be sent into areas that can still be slightly habitable to them.
Since this is likely the context surrounding the current situation in-game, it can then be concluded that it has been a long time since the humans have left.

It is revealed from the human records that natural disasters were making the world slowly become uninhabitable. The areas that you develop in-game all seem to be destroyed by the likes of droughts, hurricanes, and volcanic eruptions.

There is only one ending in Pokemon Pokopia. This means that there are no secret or alternative endings after you roll the credits.

While there is no secret ending, there is a secret room you can unlock in the northwest island of Sparkling Skylands. Unlocking this room will require you to complete the Pokedex.
