Mystery Gifts can be obtained from the PC outside Pokemon Centers. Select the Get Items option in order to see the different methods of claiming Mystery Gifts.

You will not have access to Mystery Gifts right away upon starting the game. You will need to play the game for around 30 minutes and go through the tutorial in order to have access to the Pokemon Center PC.
