You can find this crate on the roof of the middle store of the 3 stores in the center of town south of the highway. You can reach the crate by using the height of the cliff behind to glide to the buildings.

Located on the roof of the furthest building, from the 3 buildings from the north side of the highway in the center of Alkirk. You can climb up the building near the center of town and jump from roof to roof to get to it.
