You will find the Weapon Crate inside of the construction site on the north-eastern part of Throughville. Go to the 3rd floor and the crate will be in sight.

Located across the 1st Weapon Crate, The 2nd Crate is in the other building. Use the boxes on the balcony in the 2nd floor to ascend to the 3rd floor and the crate will be there.
