You will find the Weapon Crate inside of the construction site on the north-eastern part of Throughville. Go to the third floor and the crate will be in sight.

Located across the first Weapon Crate, the second Crate is in the other building. Use the boxes on the balcony in the second floor to ascend to the third floor and the crate will be there.
