The contents of each crate are randomized to a certain degree for each player.
When you first enter the compound, take the first room on your right. Go up the ramp and find the elevator. Get off the elevator and head down the corridor towards Area 01. The weapon crate will be behind a block of ice. Use a molotov to melt the ice away.

Enter the building through the main entrance, then enter the room to the left to get the weapon crate.

The gear crate can be found in the lower helipad. If you've managed to unlock the rift anchor beforehand, you can just jump and glide from that helipad to the second helipad where the gear crate is located.

Enter the central building and up the stairs until you see a blue square outside the room containing the Mystical Crate. Stand in the square and align your perspective until you see the yellow R. The room will unlock afterwards.
