You can purchase one Main Skill Seed at the Event Exchange for 350 Raikou Mane. The Event Exchange will only be open until April 11, 2024 at 3:59 AM local time, so try to save up your Raikou Mane for this item after befriending Raikou.

You can buy Main Skill Seed for 1,800 Sleep Points in the Premium Exchange store in the Shop menu.
