Hold R to Aim and Throw Smallfry
Smallfry can be used as a projectile, which you can throw at your enemies or objects to deal damage over time. To use Smallfry, hold the R button on your controller and aim in the direction where you want to throw Smallfry. A visible line can be seen to check where Smallfry will land.
Once you find a place to toss your partner, release your hold, and your character should throw your Smallfry. To get your partner back, simply press the DPad Up button or wait for a certain amount of time, and Smallfry should return to you.
Use Smallfry to Distract Enemies
Aside from Smallfry's offensive capabilities, Smallfry can also serve as a distraction to your opponents if you're trying to sneak up on them. Do note that Smallfry can only distract your enemies for as long as they HP left.
You can increase the amount of HP Smallfry have by unlocking upgrades in the Hero Gear menu.

Power Up Smallfry to Clear Fuzzy Ooze
Smallfry can clear out Fuzzy Ooze by eating the Fuzzball creating the ooze. Each Fuzzball requires you to have a certain amount of power eggs before Smallfry can eat it.
To power up Smallfry, press the right analog stick on your controller. This allows you to see how many power eggs you need to cleanse each Fuzzball.
Use Smallfry to Find Hidden Loot Anchors
While exploring Alterna, Smallfry will often alert you if a hidden Loot Anchor is nearby. You will be able to see a red exclamation point, followed by Smallfry jumping out of your bag and heading to the place where the Loot Anchor is.
Follow Smallfry and shoot the area around Smallfry with your ink to reveal the hidden Loot Anchor.

If you want to get familiar with how Smallfry works, you can take on the "Become One with Your Smallfry" stage in Future Utopia island. It should teach you everything about Smallfry, as this stage will have you only use Smallfry, as you won't have a weapon for you to use.

How to Customize Smallfry
Available in the Player Settings
You can customize your Smallfry at the start of the game, though it is limited to hairstyles only. If you changed your mind and want to select another hairstyle for Smallfry after the tutorial, you can do so at any point in the game by going to Options > Other > Player Settings on the menu screen.
