The Waterwraith, being a Nonexistent Entity, can only be damaged by the gravitational powers of Purple Pikmin while it's transparent. Make sure to avoid losing any of them during the battle!
How to Beat Waterwraith (Non-Existent Entity)

Create 10 Purple Pikmin
The Waterwraith can only be defeated once you reach Sublevel 5 of the Engulfed Castle.
Before starting the fight against the Nonexistent Entity, you'll be greeted with two Purple Candypop Buds. Throw any of your Pikmin here to get 10 Purple Pikmin. Use these Purple Pikmin to flatten the entrance before proceeding.
Ride on Oatchi
Before you get close to the egg in the middle, make sure to ride on Oatchi first! Riding on Oatchi is a great way to avoid having your Pikmin too spread out, reducing the risk they'll be flattened by the Waterwraith's rollers.
Throw Purple Pikmin When Transparent
When transparent, the Waterwraith only reacts to Purple Pikmin. Throw one near it to stun it and change its color. This will leave it vulnerable to attack. Make sure not to stay too close, as it can flail around and damage you when it recovers.
Attack With All Pikmin When Dark
While it's stunned, the Waterwraith will change into a darker color and can now be attacked by any Pikmin. It's still best to start with Purple Pikmin, as they deal more damage. Avoid using Rush or Charge since the rollers can't be damaged.
Keep Using Purple Pikmin During Second Phase
After destroying its road rollers, the fight enters the second phase. Fortunately, it isn't as threatening and will tend to run away instead. Just throw a Purple Pikmin near it or when it gets exhausted, then go all out with your attacks!

All that is known about this creature stems from a few sightings deep underground. All reported sightings feature the same core set of details: a giant, viscous form with a clear, hazy sheen not unlike hard candy. One theory holds that it may be the ectoplasmic incarnation of a kind of psychic phenomenon, but as is usually the case with such theories, it is very difficult to prove. All witnesses report being suddenly overcome with fear upon sighting the creature, approaching a state of panic and near insanity. In fact, every report contains an inordinate amount of extremely vague details, which has led to suspicions that exhaustion and fear have caused some simple natural phenomenon to be viewed as a living creature. |

The Waterwraith is a creature that constantly moves around and hinders you from efficiently accomplishing tasks. It sports two cylindrical bars that it uses to move around and instantly kill Pikmin, who fails to move out of its way.
If it spots you, it will follow you to run you and your Pikmin over. But due to its large size, it doesn't fit in a lot of areas, prompting it to continue moving around until it runs into you again.
