Finding the Mechanist Badge will allow you to pretend to be Cadet Robin Mowry. This, alongside a Speech check, will let you convince Cadet Corbin to deactivate any hostile robots. Failure to do so will not only make the robots remain hostile, but will also lock you out of The Cadet's Degrading Dilemma side mission.
A Cause Worth Killing For Walkthrough

During the prologue, you will be asked whether you want to take on Security Ops or Central Dispatch. Choosing to go to Security Ops will lock you out of the Central Dispatch section. Similarly, going to Central Dispatch will lock you out of Security Ops.
Security Ops or Central Dispatch?

You will be able to get this card as you go through either the Security Ops or Central Dispatch section of the map. Make sure to get this card before you leave the Prologue.

If you choose to go through Central Dispatch, you will later find Niles heavily injured but conscious. If you have Sneak 1 or the Renegade background, you can pickpocket Niles to get some bits from him. He will react to it, but is otherwise fine with you taking his money.

Passing a Speech check during the initial sections of the prologue will allow you to talk to Cadet 4th Class Corbin near the bridge. He will give you the quest The Cadet's Degrading Dilemma, asking you to delete his demerits in a specific terminal.
If you failed the Speech check, he will not give you this quest, nor will he lower the bridge for you. In fact, trying to break into his room will make him hostile, and killing him will have an effect on the main story.

Paradise Island (Eden) Map and Guide

Upon entering Fairfield in Eden, you will encounter both Minister Milverstreet and Acquisitions Officer Kaur in the town hall. You will then have to pick between one and the other. Choosing to help Milverstreet will lock you out of Kaur's questline. In the same way, choosing to help Kaur will lock you out of Milverstreet's questline.
Should You Help Kaur or Milverstreet?

Should you choose to launch the Vox Relay at Westport, you will lose access to Westport, as well as any quest that starts there.
Should You Destroy Fairfield or Westport?
If you don't do anything to the Vox Relay and it destroys Fairfield, you will lose access to any Fairfield quests, as well as any other quest that starts in Fairfield.

There are two ways for you to get locked out of Inez's questline. The first is if you fail to recruit her before Fairfield gets destroyed, as her recruitment quest happens in Fairfield.
The second is if you already recruited her, but allowed Fairfield to be destroyed. If you react to Fairfield's destruction with happiness, Inez will leave your party forever.

During your exploration of Eden, you will likely encounter a camp of Auntie's Choice soldiers near a bridge. There, you will find Commander Torres, who can give you the quest A Sprat to Die For. Completing this quest will reward you with the Scrabbles perk, which increases the Bits you find in containers (one of the best perks in the game).
You can easily miss this quest if you leave Eden without talking to Commander Torres, or if Commander Torres dies during your travels.

Finding a Serial in Eden will start the Collectible Quest In Pursuit of Purloined Propaganda, which rewards you with the perk Serial Enthusiast, which decreases the Ability Charge Time of your companions.
Ignoring or failing to find the Serials will prevent you from getting the perk.

The Gas-Energy Deflection Apparatus is another gadget that you get as part of the An Aegis Against the Miasma questline.
You can still get this gadget if you do not do the quest or end up killing everyone at the Automech Repair Center, by going to Delphinia Bryant's desk and assembling it yourself.

Numerous vintage Pitchball and Tossball Cards are scattered throughout Eden. Failing to pick any of them up, especially those located in Fairfield and Wesport, can become missable if you destroy either of them with the Vox Relay.

When you encounter Aza on your way to the N-Ray Range, it is possible to miss out on recruiting her. This can happen if you decide not to help her during your initial conversation with her, or if you ignore her cries for help.

While doing the quest On the Trail of the Traitor, you will encounter Marisol (initially called Initiate Alva) in Zyranium Manufactory VII. You have the option to immediately attack Marisol upon meeting her, which will result in her being permanently unavailable as a companion.

At the end of the Arbitrary Measures side quest, you can choose to let Tristan join your party or refuse his offer. If you decline, you will not be able to recruit him again later, missing out on one of the best tank companions in the game.

The Simplifier is a Unique Sniper Rifle that you can find after confronting De Vries during the quest Fiends in High Places. Make sure to get this weapon before leaving the station at the end of the quest, as you will not be able to go back and loot once you leave.

The Black Hat is a Unique Helmet that you can buy from the Vendor Mech at Lonely Automech Gift Shop located in Tranquility Substation - Maintenance Level. Make sure to buy the Helmet before leaving the station at the end of the quest, as you will not be able to go back and purchase items once you leave.

You will lose access to the Vendor Mech at the Lonely Automech Gift Shop located in Tranquility Substation - Maintenance Level once you leave the Station at the end of Fiends in High Places. Make sure to buy the Black Hat and the Advanced Decryption Key before leaving.

During An Instrument to Unfold Space & Time, you have an optional objective of helping Dr. Hurley. Meet up with her inside the IRC, and she will request your help in exchange for rewards and extra help in fighting the main boss of the quest. You will not be able to help her anymore if you finish the quest without her.

Inside the IRC, you will encounter a switch puzzle that requires activating the switches in the correct order. Solving it rewards you with the Stun Counter armor mod, excellent for melee builds. Solving the puzzle also grants the option to disable the hostile automechs in the area.

During Controlling for Convenience, you can get the Plasma Pistol Frost Converter and its recipe if you choose to mix the liquid tracer to the sample you give to Persephone Doyle.
Should You Mix in the Liquid Tracer or Not?

During A Complication with the Computronic Cerebrum, you have the option to fix the Thermal Transfer. Returning to the Central Interface without this fix will lock out the option to repair it later, causing the U.E.N.I.A.C. to sustain irreparable damage after analyzing the rift data and thereby angering the faction receiving the Archive.

The Tremor Cleaver Focus Grip mod is located in the Plasma Reactor room within the Archive Central Interface. Be sure to collect it from the display case after activating the switch near the Bulwark Automech and fixing the reactor, as the Central Interface will become permanently inaccessible after analyzing the rift data.
A Complication with the Computronic Cerebrum Walkthrough

The Reflective Amplification Plating mod can be obtained after the switch is activated in the last room of the Punch Processing in the Central Interface, and the Punch Process is re-enabled. Make sure to take it before analyzing the data, as the Central Interface will permanently close after analysis is complete.

The Archive Safe in the Priority Control Access Nook contains 856 bits and will become inaccessible once the Central Interface closes. Therefore, make sure to solve the switch puzzle immediately upon gaining access to the room.

Reaching the end of the level and talking to Augustine De Vries will trigger the start of the prologue's ending. Once the you talk to De Vries, you can no longer explore the rest of the station. As such, make sure to get everything you can from the station before talking to De Vries.
A Cause Worth Killing For Walkthrough

At the end of The Saboteur of Paradise, the Vox Relay station will launch towards one of three locations: Fairfield, Westport, or Space.
Your skill checks and traits will dictate the Vox Relay's target, and whichever location the Vox Relay launches toward (except space) will be permanently destroyed.

Upon your return from Zyranium Manufactory VII, the Exclusion Zone in Matriarch's Mercy will be destroyed. If you have not finished the quest Present and Future Company Excluded yet, you will be unable to finish it, as the Exclusion Zone is gone.

While making your way through the Alexandra Monastery in the quest On the Trail of the Traitor, you will encounter a group of hostages tied to a card press machine. Seer Wiley will then give you the option to either rescue the hostages, or leave them to their death.
The hostages will not die until you finish ringing the two bells in the courtyard. Upon ringing the two bells, one of your companions will remind you about the hostages, and that that is your last chance to rescue them. Entering the Observatory without rescuing the hostages will kill all of them.
This choice will have a major effect on the following mission. Choosing to save the hostages will make the Automechanicals in the Greater Tranquility Station side with De Vries. Sacrificing the hostages, on the other hand, will cause the Automechanicals to attack both you and De Vries.
On the Trail of the Traitor Walkthrough

While doing the quest Fiends in High Places, you can choose to either spare or kill De Vries. This will have a major effect on the game's ending, as well as some quests down the line.
Additionally, the Greater Tranquility Station will explode upon leaving it after completing the quest, making it permanently destroyed.
Fiends in High Places Walkthrough

Once you complete the main quests in Praetor, you will receive Sins of the Past on the Precipice of the Future, the final main quest of the game.
At the start of this quest, you will regroup with your crew, and a new location called the Reconstituted Horizon Point will appear in the Incognito navigation terminal. You will receive an in-game warning that travelling there is the final point of no return.
Traveling to the new Horizon Point prevents you from returning to the rest of Arcadia, as the quest leads directly to the ending.
