(Peace Agreement)
Both main factions support you in the last two main quests.
Auntie's Choice and the Order work together to make Arcadia thrive in the Ending.
An Equitable Arrangement side quest completion required.
Do Not Side with Either Both main factions mark you as an Outlaw and turn hostile towards you.
Receive no help during the last two main quests
The two factions will continue to vie for power while Arcadia remains disorganized.

At the end of A Complication with the Computronic Cerebrum, siding with only one faction is an option. In the ending slides, Auntie’s Choice turns Arcadia into one of the most profitable colonies in the galaxy, while The Order rebuilds it into a safe haven for scientific research. The faction you do not choose will mark you as "Kill on Sight" and remain permanently hostile for the rest of the game.

You can also choose the Alliance between the two if you completed the side quest An Equitable Arrangement, gaining support from both factions in the final quests and pushing them to cooperate so Arcadia can thrive. If you completed this side quest, you can also get both their help when initially taking the Archive and during the last assault in the final main quest.

Another option is to take the Archive alone, and later deny both factions control over the Archive. This choice makes you an Outlaw to both groups, while they continue competing for power in a disorganized Arcadia in the ending.

Set Up the Peace Talks to Have Both Factions on Your Side

The best overall option is to successfully conduct the peace agreements between the two main factions during the An Equitable Arrangement side quest, which you will eventually get when you save the delegates during Fiends in High Places and proceed to accept the follow up side quests from either faction.

With the Alliance formed, both factions will support you in taking over the Archive, and you have the option to give the Archive to the Alliance. This prevents either faction from becoming hostile, allowing you to continue completing side quests for both.

In the game's Ending, this option becomes one of the best outcomes for Arcadia, as both factions work together to help the colony thrive despite the compromises made.

How Arcadia ends up being governed by the two factions is heavily shaped by the decisions you make during the An Equitable Arrangement negotiations, regarding control of the Archive, Skip Core production, and Rift Technology.
