The different towns and cities you come across in Kanto are considered as safe areas where you won't get ambushed by wild Pokemon. You typically also find facilities like Poke Marts and Pokemon Centers at these locations.

Whenever you want to travel from one location to another, you will typically traverse through a route to get there. These locations also contain wild Pokemon, as well as Trainers who wish to battle you upon being seen.

Miscellaneous locations are named areas that typically have wild Pokemon and Trainers similar to Routes. However, some locations under this category also have facilities like towns and cities, like the Indigo Plateau, but they cannot be categorized as a traditional town or city.
