After defeating Team Rocket and Giovanni in Silph Co in Saffron City, talking to the President will prompt him to give you the Master Ball!
The Master Ball given by the President is technically the only Master Ball the player can get in their playthrough. However, the Mail Glitch lets players bypass this limitation by duplicating the Master Ball.

We recommend using the Master Ball on one of the Legendary Dogs: Entei, Raikou, and Suicine. Unlike the other Legendary Pokemon whose locations are static, the Legendary Dogs are known for roaming and can be quite annoying to find.
On top of that, they are also known for their use of Roar, a move that lets them end the encounter. Players will definitely have a difficult time trying to catch them if they are unprepared for it.

We also recommend using the Master Ball to catch a Shiny Pokemon. Shiny Hunting can be quite a long and tedious process, and using the Master Ball just to ensure its capture is encouraged.

Pokemon that have low spawn rates like Wobbuffet and certain Unown letters, are also good candidates for using the Master Ball on just so players can spend less time catching them.
