Certain Pokemon are exclusive to the game version you have. FireRed has 23 exclusive Pokemon, while LeafGreen has 24. The only way to get the rest of the Pokemon are by trading with other players.
All FireRed and LeafGreen Exclusives

You can only choose the player's gender and name once. Once this is chosen, it cannot be changed. This also goes for your rival's name.
What is the Protagonist's Canon Name?

The Trainer ID is given to a player upon entering the game. This is a randomly generated 5-digit number used to identify the player and their captured Pokemon. You can immediately see it in the Trainer tab of the Main Menu once you can move around.

The Starter Pokemon can only be received once at the start of the game, and cannot be encountered in the overworld. To get the other two starters, you must trade with other players who have them.
Best Starter Pokemon to Choose

You can choose between two fossils in Mt. Moon, namely the Helix and Dome fossils. Choosing the Helix Fossil lets you revive Omanyte, while the Dome Fossil lets you revive Kabuto. You may only choose one out of the two.

Legendary Pokemon are one-time encounters and cannot be fought again after you encounter them. The only exceptions to these are the Roaming Legendaries, which you can fight again after an encounter.
Do take note that some legendaries will only appear based on your starter. You cannot get them without trading.
Snorlax

There are two Snorlax Pokemon you can encounter in the game, with both being guaranteed encounters if you interact with them using the Yellow Flute.
You cannot encounter a Snorlax in the wild, so you can only capture them here.

There is only one Masterball in a single playthrough of Pokemon FireRed and LeafGreen, obtainable by defeating Giovanni in Silph Co. Use this carefully, ideally on a Legendary Pokemon, as it guarantees a 100% catch rate when used.

There are special moves that can be learned from TMs and HMs collected in the Overworld. These items are missable, so search for them while progressing through the story!
TMs are also one-time use, as having a Pokemon learn the move removes the item from your inventory.

The S.S. Anne cruise liner is a one-time challenge that becomes unavailable after completing all of its content. Be sure to collect everything before it disappears!

Gym Trainers are one-time challenges in the game. This includes the Gym Leader and trainers encountered before the Badge battle. As such, you cannot use the Vs. Seeker on them.

Team Rocket fights are one-time challenges you can have in Pokemon FireRed and LeafGreen. Once you deal with them, they cannot be encountered again.

Rival Duels are part of the story, and cannot occur again. Furthermore, you must win all of these matches excluding the first one to progress through the game.

In a single playthrough, you may only choose one Pokemon reward for completing the Fighting Dojo. You may either select Hitmonlee or Hitmonchan and are locked to them until you reach the post-game, where you can get a Tyrogue egg to unlock all three Hitmon variants.

Once you receive Eevee from the Celadon Mansion, you may only choose one evolution from Flareon, Vaporeon, and Jolteon. You are locked to this evolution until you get eggs through breeding for Eevee in the post-game.
