While there are many side quests available in the Chrono Cross Remaster, there are a number that stand out as the best either for their story or for the items and skills you obtain!
The Isle of the Damned side quest is a part of Karsh's Arc as well as the Mastermune Arc. So not only does it give you insight into Karsh and his relationship with Glenn, Riddel, and Dario, but it also snags you the Memento Pendant. You may even get a chance to steal a Forget-Me-Not Pot from Peppor!
In order to unlock this side quest, you will need to have recruited Karsh and saved Lady Riddel. This would be after Viper Manor Rescue. Note that you do not have to pick him to save Lady Riddel. Whoever is not chosen is added to your party automatically after the events at Viper Manor!
Isle of the Damned (Another World) Walkthrough
After this, you can visit the Isle of the Damned with Karsh in tow and fight your way to the end, where Solt and Peppor will be waiting to fight you. It's after this fight that you receive the Memento Pendant.

The Memento Pendant is a requirement to obtain the Mastermune, one of the strongest weapons for Serge and Lynx in-game!

Before facing the Dragon Gods, on the S.S. Zelbess Nikki will have asked for your aid in saving Marbule. Accept and you will have the chance to clear Marbule of enemies and in the process, awaken the Black Dragon! This will not only allow you to fight it, but will give you a chance to steal the Black Plate off of the Dragon. This plate offers survivability in the upcoming fights.
Accept the quest from Nikki after the events on the S.S. Zelbess and begin it once you're about to head out and defeat the Dragon Gods. Just note that it must be done before tackling the Black Dragon as it will not awaken if you do not complete this mission.
How to Save Marbule and Wake Up the Black Dragon
Once you complete it, you will hear a roar from elsewhere. In this case, Another World where the dragon awaits.

Like the Isle of the Damned, this section of the story is connected to the Mastermune, but instead focuses on Riddel and her relationship with Dario for the most part.
It is also the quest where you can acquire the Mastermune and Riddel's 7th Level Tech Skill! Note that you should probably do this after fighting all the Dragon Gods, as having the Black Plate will help you immensely!
With Riddel in your party, make your way to the Forbidden Island just north of the Shadow Forest. You'll find Dario with no memory of who he is.
Forbidden Island (Home World) Dario Sidequest Walkthrough
Despite your efforts, you will have to battle it out with him. Upon defeating him, you will be granted ownership of the Masamune, turning your Swallow into the Mastermune!
You will also be brought back automatically to Viper Manor to receive Riddel's 7th Level Skill after defeating Dario!

After turning back into Serge, you will not have Kid back in your party. This spunky friend who has been at your side will not return unless you save her again. Not only will this side quest permanently add Kid to your party, it will also give you a number of Rainbow Shells, and a chance to snag Kid's 7th Level Tech Skill.
This side quest is also a peek into Kid's past, who she is, and connections to the first game, Chrono Trigger.
In order to reach this point, you will need the Chrono Cross. This is obtained after defeating FATE and merging the Tear of Love and the Tear of Hate at Divine Dragon Falls (Another World).
Once you have it, you can use the Chrono Cross or go back in time. It is best to go to Hermit's Hideaway and interact with the sleeping Kid there. The Mastermune will react and send you back in time with your current party. By doing this, you will save the child version of Kid and return to the present with her awake and safe!
Orphanage on Fire (Another World) Walkthrough
You'll need to find Lucca's code to unlock the machine with Kid's 7th Level Tech Skill once you arrive. The code can be found in the room upstairs!

This is a secret side quest that allows you to face Ozzie, Slash and Flea, as well as face other monsters to add to Sprigg's Doppelgang ability, grab Janice's Level 7 Tech Skill, and farm for Shiny Materials. Note that fighting Ozzie, Slash, and Flea is only accessible in a NG+ playthrough!
To access this area, you must have progressed the story to the point that you have entered the Dead Sea. You'll need to head to the island at the center of the Dead Sea, the main island, Water Dragon Island, and Marbule.
Bend of Time Location
While not required, we highly recommend that one in your party carries a Forget-Me-Not Pot on a NG+ game to take down Slash. This is the only way to add them to the list of Doppelgangs and gain access to one of the only two Triple Tech Skills in-game: Z-Slash.
This is extremely important as the battle with Ozzie, Slash, and Flea is only available once per playthrough.
