Ghost flowers are exclusive to New Game Plus, so you will need to complete the main story at least once. From the main menu, select the New Game+ option to start the story from the beginning with all your equipment. After starting a new game, you can obtain Ghost Flowers through the following methods:

You can obtain Ghost Flowers by completing main and side quests. Playing through the game will naturally get you Ghost Flowers, so you are free to replay your favorite quests in New Game Plus.
Story Walkthrough and List of All Chapters

Ghost Flowers are also given as a reward for delivering bounties. It is important to note that they given after talking to Kojiro the Bounty Broker, and not immediately after the bounty's defeat.

Lastly, you can obtain Ghost flowers by unlocking Shrines of Reflection. You will need to once again explore the land of Ezo to unlock all altars!

Ghost Flowers are used exclusively as currency for the New Game Plus merchant, Masujiro the Melodious.

Your current number of Ghost Flowers can be seen by pressing the Touch Pad on your controller. The number is displayed right below your current coins and collected flowers.
