You can name your horse by completing the Old Trails Quest in Ghost of Yotei. Find out how to unlock the quest, how to get a new horse and name it, how to get the Deluxe Horse, and if your choice has any impact on your horse!

Once you arrive home after defeating the Snake, go to the left side of the fence near the pile of wood and relive the memory with Jubei and his coins, the quest will trigger once you get out of the memory.
Find the Stables southeast of Shikotsu Woods and help the stablemaster fight off Lord Saito's forces. After helping the stablemaster meet him at the fields near the stables, you will be able to select a new horse which you can name.
This horse will be your permanent companion and you won't be able to change its name after you choose it. When you whistle, this will be the horse that comes back to you, and you will only be able to set up camp when you're with it.
Old Trails Walkthrough and Rewards
You can also ride saddled horses of the enemies you defeat in Ezo, just like with your normal steed. Approach a horse and press R2 to mount it. Unlike your chosen horse, once you dismount from this horse, there is a chance for it to run away.
Horses from the wild are can not be bound to the player and cannot be named, so once you leave it behind, you wont be able to get it back.

If you purchased the Digital Deluxe Edition, instead of the White Horse from the beginning of the game, you will automatically start with your Brown Deluxe Horse. During the Old Trails quest, choosing to stay with the Deluxe Horse will be a fourth option that will be offered to you. If you choose this horse you will be able to name it.

After helping the stablemaster, you will be able to choose a new horse. For the regular version of the game, you will be given three options: a white, black, and gray horse, and after choosing a horse, you will choose its new name. These options are purely cosmetic, no matter what you choose, the horse's performance will remain the same.

How to trigger the quest is incorrect. You must speak with your brother in the past at home base and then it will appear. I didn't get it till over 10 hours into the game because I didn't know about the interactions with the "ghost" figures at first.
