Alternate dyes are bought from the various merchants in Ezo, costing flowers. Default dyes are automatically equipped with your armor when you get them.

Setting Dye

Head to the Gears Menu, then head on to the Outfits. Select the base item and click the Square button. From there, you will be able to select your available dyes.
