The ending of Episode Aigis neatly wraps up the main story of Persona 3 Reload (P3R). Read on for a detailed explanation about the ending of the Episode Aigis DLC, and what happens to the Protagonist and the rest of SEES in the epilogue.

After defeating the final boss, SEES learn that the Protagonist had no other choice but to sacrifice themselves to prevent Erebus, the embodiment of humanity's desire for death, from coming into contact with Nyx and bringing about the end of the world.
Accepting the Protagonist's decision and recognizing him as the saviour of humanity, they leave the Abyss of Time and open the front door of the dormitory, ending the time loop. However, they're first teleported to the Velvet Room where the group meets Igor and Elizabeth.
Here they learn that Metis is actually the human side of Aigis that came into being after Aigis wished to revert to a machine following the Protagonist's death. Wishing to become human once more, Aigis accepts Metis back into her heart, and the two fuse back together.
The result of Aigis and Metis fusing causes her systems to overload, heavily damaging her inner components. Thankfully, even if it looks like all of her parts need to be replaced, Aigis wakes up again, now fully alive like a human being.
Finally, everyone in the dorm finishes packing up in preparation to depart. As they're about to leave the dorm for good, Aigis decides to live life like a normal student rather than going back to the lab. The game then ends with the doors to the dorm closing for good, and Yukari asking for Aigis to become her new roommate.
Episode Aigis only has one ending where the members of SEES break the time loop and move on to April 1. Even if the game has the members of SEES choose between moving on or going back in time, the game ultimately only allows you to keep moving forward.
